Setting a numeric goal for your factory (e.g., 1k science per min, etc.) will go a long way towards helping you plan your base and designs. Killing biters via console will improve UPS but it will be even better UPS-wise to start a game with no biters and no pollution from the get go. Are you doing this all in one giant base? Subfactories separated by trains is generally more UPS efficient as it lets trains do the majority of the lifting while bots/belts travel shorter distances. Bots/barrels for refineries are indeed more efficient than large refinery setups with long stretches ...
