We're having the exact same problem
It doesnt happen all the time, the train needs to be on Auto and have completed a stop for the issue to occurr.
I've attached my mod list too.
The only things we're both running are:
AutoDeconstruct
squeak-through-2
splatter_guard_continued
Waterfill_v17 ...
