Have you tried the latest experimental? Curious if the fix for https://forums.factorio.com/viewtopic.php?f=11&t=121934 had any effect, or if more achievement triggers need to be manually fixed.
Latest experimental (2.0.22) does not appear to resolve the issue for me. Though I only tested flying ...
