Yes there is a workaround for specifically the recycler because it can run by skipping it's item output buffer which is very handy to avoid this issue as a player. It's the most obvious visually in vanilla just because of how many output slots it can have that aren't being used.

Yeah being configurable is probably the best since it's certain to not affect vanilla game balance. That being said I think the effect should be negligible. The upgrade chances don't look quite right to me for how it was explained in the article for a 1% quality boost
I believe these are the correct chances instead for the 10% quality boost of 4 regular tier 3 quality modules:out of the 1000 gears, 9 would be uncommon and 1 rare.
