The core cause of this problem was partially fixed (viewtopic.php?t=127900).
It's happening with my mod still. To reproduce the bug:
1. Start a new game with default map and mod settings.
2. Click on the hex core entity.
3. Click on the green button in the custom GUI (claiming the hex).
4. Then use remote view to click on a nearby hex core entity that just spawned.
The custom GUI now has a messed up layout.
