This happens when you do a parameterized blueprint. You get the options to set a parameter that cannot be produced by the factory and also stuff that is not researched yet.

Parameters could do with some polish, but I don't think this is a bug. You probably have "Show all items in selection lists" enabled (Settings > Interface > Interaction). It does not limit the selection screen if you are using the same parameter for multiple things (like setting output limits/filters on an inserter). If all you are doing is setting the recipe it works fine, EM plant included.
I would like to see a "is result of recipe" option in addition to "is ingredient", as this would allow you to both maintain the building specific selection screen, and neatly set filters while using the "alternate recipes" for items, but it makes some sense to just show the default screen when used to set multiple things.

I just came here with the exact same issue — and the "Show all items in selection lists" is not active in my settings. So for example, pasting a parametrized blueprint that includes an EMP with its recipe set as parameter 0 gives me the option to craft Refined Concrete (which should be off scope for this type of machine). All other items in this blueprint get set accordingly (the requester chest for example requests correctly Steel, Iron Sticks, Concrete and even Water), but the EMP has no recipe set. This has then to be done manually, which defeats the purpose of the whole exercise.
Setting the recipe to Solar Panels (for example) works fine since it's a recipe that can be crafted in an EMP.
Has anyone found a way to resolve this?

A current "solution" is to not include the parameter used for EMP's recipe selection as an item filter in a storage/requester chest.

Hm, for some reason, it wasn't handled properly, so I fixed for the next version.
When the id is used both as item as an a recipe, it will properly filter both the item condition + the recipe crafting machine condition.
