The entire situation fits in the title. Here's the steps to reproduce:
- Create upgrade planner, from is normal quality pump, to is epic quality pump
- Place a normal pump on the ground
- Set a filter on the pump
- Use the upgrade planner on the pump, the filter ought to be gone
Same thing happens when you place a quality pump on top of a pre-existing one

+1 same thing happens with hand-upgrading, pumps lose their filters when changing quality, in both directions.

Placing quality pump on a ghost of normal pump with a filter works as expected. Upgrading already constructed pump - either with a robot or manually - removes the filter.
