[2.0.43] Unable to satisfy "47 Entities are missing ..."

I've somehow managed to end up with a message that "47 entities are missing".
However, there seems to be no way to "satisfy/deliver/abort" this message.
Image 1: After the fact
1: I've removed all Electrical Miners, (which should have removed the alert).
2: I'm highlighting (with my mouse) the other alerts to show that the only other alert on Nauvis, is a single laser turret.

Image 2: Before the issue
1: This is about a week earlier
2: The coal patch is covered with Electrical Miners where 47 of them are missing a level 3 speed module.

Repro?
Unfortunately I don't have a decent repro, but one piece of info that might be of value:
During/and after that save when the "warning" became (seemingly) permanent, I was making major changes to my base.
I.e moving thousands of objects (including belts, and the "liquid bus")
I can if needed, provide save files for before-and-after the issue having appeared, if that would help - (the files are about 40MB)
