You can hit the Pause key on your keyboard to pause the game, you can still interact with the Factoriopedia while paused.
Not sure automatic pause *sholud* be the default. I like my science to continue in the background while I'm doing some research.

Sorry for necro posting, but I just wanted to let you know that you can now* use the arrow keys on the mod list to select a mod. Unfortunately, you can't enable or disable a mod using the keyboard only. The spacebar, tab and enter keys don't seem to do anything. The ‘e’ key simply exits mods screen.
