So I had a save I played on the newest update. I logged into the game later and it said something like "level.dat not found"

You need to opt into the experimental branch or wait for 1.1 stable (likely within 24 hours).

Will I automatically update on the steam version?

You will automatically update once the version is stable, if you do not want to wait for that you can switch to the experimental branch and your save will work right away. Check my signature on how to use the experimental version.
