Was building a train system, and two stops happened to get the same random name.

Messed up my train routes.

As to be expected, if not taking into consideration. Where is the bug?

Actually, looking at the code it's not possible to get a duplicate train stop name. Placing down a train stop will always give a name that doesn't match any of the existing train stops.

Are you sure you didn't copy/paste the first train stop, or create a blueprint with "Filter train stop names" checked ?
