That does sound like a strange observation, to be honest. Normally, each liquid wagon and each storage tank should have the same capacity. And the pipes & pumps connecting them will have an additional (small) intermediate storage capacity. I have never heard of magic appearance of liquids within Factorio, so I kind of don't believe the storage tanks were truly empty at the start.
[edit:] I think the OP might have had in fact
two trains arriving at the station. This confusion might arise from not being aware of a previous train – but this is my own speculation.
But as long as we don't have a save, a log, or more detailed screenshots from before the train arrived, we cannot make any more statements than this.
By the way, are there any mods involved?
