I reassigned my copy and paste to middle button / shift right click.
When I open the train wagon gui and try to copy paste it's slot filters, it won't work with the custom keys, but still with the default keybinding.

Thanks for the report. That specific functionality is not tied to the entity copy-paste hotkey. It is tied to the stack-transfer and stack-split hotkeys.

The entity copy-paste hotkey only works for entities. It just happens that the default stack-transfer and stack-split hotkeys end up the same.
