Non-steam achievements reset on their own?

I did all of the achievements (steam and non steam) a long time ago.
My steam achievements still show as all completed, but I accidentally clicked the button to see the local ones and to my surprise there were a bunch not done, as if all of them had reset. I don't really care but it makes me curious.
Any idea how this happened?

Did you uninstall and reinstall the game at some point? They might have been lost that way. Also are you using mods now? If you got all the achievements without mods and you are playing with them now then you won't have them in your modded game.

Aha! The answers are maybe and yes.
- I didn't reinstall but when I went from 0.16 to .17 the game croaked, so I had to verify the files integrity and it did seem to be doing a complete or nearly complete reinstall. That could have affected the non-steam achievements.
- Also, I definitely do the achievements in Vanilla the first time, as that is required for Steam. And I am most definitely playing with mods now (with the Steam achievements done there isn't a chance that I would play vanilla ever again, there are too many flawed design choices or things not yet implemented in the game that are fixed by mods). So that could also be what it is happening.
