Every game version generates map littile bit diferent. And map is generated as you discover it. There is no way to fix it.

if someone else need to "fix" or do something else with map:

1) Save your game
2) Exit game
3) use this:
cd C:\Users\NAME\AppData\Roaming\Factorio\saves
"C:\Program Files (x86)\Steam\SteamApps\common\Factorio\bin\x64\Factorio.exe" --map2scenario SAVENAME
in Windows Console ( Start -> "CMD" -> Enter )
4) Start your Game
5) go to map Editor
6) Open your map in map Editor ^_^
7) Start new Scenerios

In my running game I use Creative Mode's magic wand to fix seams in the landscape.
