You cannot deconstruct rails with a train on it.
You cannot undeconstruct rails with a train on it.

Can you provide a screenshot illustrating the problem?

I would suppose this is working as intended,
But I think it is the incorrect behavior,

You should be able to mark them for undeconstruction even with a train on them
It is questionable if it should be allowed to mark them for deconstruction is under a train

It would be nice if you could mark them for deconstruct and it would also pick up the train.

Thanks for the gif showing the problem. I've fixed it so the rails marked for deconstruction can still be cancelled while a train is over them.
