I currently have 35 of the 38 achievements unlocked on Steam (missing green/red/blue circuit production 3).
When I install and start Factorio on a new Steam installation (clean appdata) then only 32 of the 38 achievements get unlocked in the game, the first three on the screenshot are the ones I have on Steam but haven't been transferred to the game. At least for the Golem achievement this should have been fixed in 29121 already.
If it matters in any way: Steam cloud has been disabled since before 0.13.

Hi, I had the same issue: I got an achievement on a different PC, had Steam Cloud disabled and it didn't show up as finished on my main PC. My guess is, that the achievement.dat wasn't transferred to the main PC due to the disabled Steam Cloud. Once I copied the achievement.dat manually to the main PC, all the achievements showed up as finished.

Note: I disabled the Stem Cloud because it took so long to sync the savegames. I'm using my own sync for the save games between the computers (via symbolic links). I will try to enable the sync of the achievement.dat via my solution.
