I'm running Ubuntu 16.04 with Cinnamon version 2.8.6. Factorio does not show up in the window list.

This would be a bug with Cinnamon, not Factorio.

Why do you say that? It is only happening with Factorio.

Oh, hmm. I'm having the same issue with Spotify.

Why do you say that? It is only happening with Factorio.

The window is being managed by the window manager correctly (as evidenced by there being widgets at the top-right corner).

See, the issue isn't even isolated to Factorio.

EDIT: Issue on GitHub, cites Factorio by name (heh).
