Minor issue Steam Cloud Sync between Windows and GNU/Linux

I have two computers.
A MS Windows desktop(Windows 10, i7-6700, Mem 32GB, GTX980)
and a GNU/Linux laptop(Ubuntu 16.04, i5-3230M, Mem 12GB, GTX 670MX)
Both computer has factorio installed from Steam.
The experience of running factorio on GNU/Linux is seamless and I really liked it.
However, there is a minor issue on Steam Cloud Sync.
Steam Cloud Sync not only sync save datas, but configs.
The problem is, some of its control keys become unassigned(it shows red "unkonwn" text) whenever synced from other computer.
The affected actions are consistently as follows:
Show info, Enter/Leave vehicle, Larger terrain building area, Smaller terrain building area, Toggle Lua console
I have to reset the key settings each time I lunch the game.
Also, this is a not a technical issue but my consideration.
My GNU/Linux laptop is considerably low spec compared to MS-Windows desktop.
And two computer has different characteristics even in physical form.
So I would rather have different settings on each computers I own.
