When you use CTRL+Click to place modules in beacons, it would accept level 3 modules without raising an error.

this is the first time I've heard it suggested they're not supposed to. You can insert them by just inserting them normally, too, it's not unique to ctrl-clicking or anything. Preeetty sure this is intended and expected behavior?

When you try to insert them normally, an error message somewhere along the lines of "Only level 1 modules can be used in the basic beacon".

try that again? They won't take productivity modules of any level, but speed and efficiency they accept all levels.

I may be mistaken then. Although, that still sounds like an odd behavior.

Productivity modules can't be used in beacons - that's intended. The level of the module isn't taken into effect when you can't insert something into a machine - just the effect of the module.
