Switching between OS saves

Does loading a single save game between the windows version of factorio and the Linux version cause problems with the save game?
No, this doesn't cause any problems. The saves are the same no matter what OS you're using, and are completely interchangeable.
You can start a playthrough on windows and continue it on linux and vice versa.
