I added some mods, such as “Extended Vanilla: Refining”, which adds a new way to make grenades, replacing coal with refined coal. Is there any way to let the manufacturing machine determine certain recipes?

You should be able to send the assembler the signal for a *recipe* instead of the *item*. You will extra combinators to convert the incoming request for the item into whichever recipe you want to use. The recipe selection could be fixed, and you change it manually when you unlock an upgrade. Or it could be selected dynamically based on what items are currently available as ingredients, for example.

If it's a mod recipe, the mod needs to provide a signal for the recipe.
