I found this out because on an unloading station the fuel was also loaded to my belts.
Its not always like that. Last time I got this to happen, I exited and re-entered the train and then sent the train to the loading station.

Here you can see the misalignment. It does not always overshoot. At the unloading station it also stopped too soon once.

Ctrl+click isn't "temporary targeted trainstation". It just inserts a temporary stop at the location you click, it doesn't care if there's a train stop there or not. You can see that your train isn't going to a train stop - the temporary stop is named with coordinates instead of the train stop name, and the train stop itself doesn't show any trains inbound. If you click at the perfect location of the stop, the train might align and will be loaded/unloaded properly, but if you click at a slightly different location near the train stop it will be misaligned.

If you want the train to stop at a train stop, you need to add it to the schedule. You can do that with Shift+Click instead of the Ctrl+Click.

Oh... That would explain why it worked sometimes and sometimes not. Thank you very much for the clearification!

Moving to not a bug since it was found that temporary rail targets do not have to snap to train stops nearby.
