You can't (with current version). You can destroy it by putting it in a chest and blowing the chest.

Extra buildings (and extra everything) will continue through the game unless you explicit destroy it. But, as you proceed through the game, you'll see that storage is essentially unlimited and all of that extra stuff won't matter (and you will have a LOT of extra stuff). Just create a chest, toss your extra stuff in the chest, and forget about it. If that chest becomes full, make more!
