Have the same problem playing Factorio on my Laptop with Version 0.12.12. and some mods Actuator / Color Coding / Electric Switch / Evolution Factor Indicator / Landfill / Larger Inventory / Micro Accumulator / More Light / Rail Tanker / Resource Spawner Overhaul / RSO Radar / Sensor.
All mods work with this Version as we play on a dedicated Server and no one else is encountering that problem.
Even in Singleplayer (with a save from the multiplayer map) the bug occurs.
Did you look into that, with a newer version?

Hey, i did not read the whole thread

but i had the same problem when using EVGA Precision.
I am not sure what exactly caused the issue, but turning it off helped.
Maybe there are other graphic card enhancing/overclocking/etc. tools that might have a similar impact.

€dit: Just noticed the problem was solved already, anyways maybe this post might help some future human being
