Whatever the problem was, restarting Factorio and reloading from my save file fixed it.Saving scenario failed: ElectricNetworkSerialiser::getEnergySourceIndex, the energy source was not saved.

That sounds like something went seriously wrong. Do you have any way to reproduce the errors/crashing?
