I dunno how this would be possible so I shan't speculate how in this post.
I would like it if there was a feature in the game where you could click on a roboport and check a box that says "harvest all rocks/trees in area" and when checked, the construction robots will go ahead and do that without you having to mark trees for harvesting.
I often have pipe to ground or electric poles running through forests and it's always a tedious task to carefully harvest around them, or pick them up and replace them. I'm sure the robots are smart enough to identify what a tree is.
P.S: Not strictly related, but it reminds me of the feature in the homeworld games where you could have a smart select, that when you did a lasso, would only select millitary ships. If you unchecked smart select, you could lump non combat ships (the harvesters primarily) with them together.

I've seen one of the devs post images of a filtered Deconstructor Planner that had an easy option to just delete trees but I can't remember where. At any rate hopefully with the next version but maybe 0.16 we won't have this problem anymore.
