The title is confusing, I know, so I will provide an example.
You have an Electric Furnace and it has two Efficiency I modules. You now have a factory producing Efficiency II modules, and you want to upgrade the modules in your Electric Furnaces. Currently, you have to open the machines GUI, take out the modules, and shift-click the new modules in. With my suggestion, Ctrl-Clicking on a machine with modules in your hand will replace the already-existing modules inside the machine. Think of it in a similar fashion to upgrading conveyor belts; you don't need to pick up the old belt to place down a new one.

Some people use a mix of modules, especially in assemblers don't forget to factor that in

Ah, yes, this feature should work intelligently with Ctrl-RightClick. i.e. if you currently have Efficiency I and Speed I, Ctrl-RightClicking on that machine with a Speed II will replace the current Speed I.
