Build site preparation.

Right now everything you make is just kind of plopped onto the ground. I think it might be interesting if ground preparation was a part of the game. Of course basic things wouldn't require it but say to put down a large storage tank for fluid, or a large centrifuge you'd have to excavate an area. If you wanted to put down more advanced machines you might have to lay cement for them to rest on, you already have the ingredients you'd need for it even, with water, stone, and iron rods for rebar (Steel rebar might be better to make it a tech based limitation as well). It would also make a far cleaner aesthetic and make your factory stand clearly apart from the world outside.
