I run a headless linux server everything was fine until this update. Now upon updating to the new version I am unable to connect to my server.

Cannot Join. The following mod script files are not identical between you and the server:

Posts indicating this issue has been resolves in 16.+ release do no appear to be correct. It goes without saying I am not running any mods, and this is a fresh packet from www.factorio.com/get-download/0.16.51/headless/linux64. I have attempted to remove it and redownload already to no avail.

Sounds like a custom scenario that's not multiplayer-compatible.
Can you try with a new map to confirm that it's not caused by the savegame/scenario?

Negative.

This map was generated by the headless server and ran fine prior to the update.

I have no idea what caused this issue, but deleting everything on my local machine and the server and redownloading all the files fresh seems to have resolved it.
