Less of a bug, more of a weird quirk.
1) Mod manager does not allow disabling base.
2) Sync mods allows disabling base.
3) Game obviously doesn't start without base.
4) Pressing "Restart" obviously doesn't help.
5) Pressing "disable all mods" very helpfully re-enables base and fixes the "issue".

Thanks for the report. That's working as intended: the sync mods feature allows you to disable any mod you want to disable (base is a mod and is valid to disable).
The only reason the mods GUI doesn't allow it is; you most likely don't actually want to disable it there. The sync mods with save feature you may want to do that if the save actually doesn't use base mod.
