Stack Inserters are different enough from Bulk Inserters that they cannot be considered a drop-in replacement, as Stack Inserters always wait until the Hand is Full, which can break a lot of Setups, such as when emptying an Assembler that had its Recipe changed, or dealing with multiple Outputs, not to mention all the Spoilage related cases.
This is why I would recommend having the empty upgrade planner not upgrade from Bulk to Stack Inserters.
