I've had this happen two times in 0.9.3 , when i was making this insanely long train . I can't remember if the train was moving when i was placing wagons, but the wagon was placed and invisble. Saving and reloading made it visible. I couldn't reproduce it, and only happend twice on ehm.. 1600 wagons...
Maybe you can use requester chests from which you load the train, have them only request 2 stacks, and have your storage/provider chests far far away, so the train gets loaded with the 2 stacks that were in the requester chests, and when the bots come to refill the chests, the train has already left.
