The left is normal, the middle one is when you hover over the button, I think.

In this, the yellow is a bit brighter. Replace the standard gui.png with this. Does this help? I can also darken the green or replace the colours with something completely different.

Are you colorblind? I think you can change it yourself using factoriofolder/data/core/graphics/gui.png

The way it behaves right now is very much wanted, because it increases clutter and therefore the puzzle-aspect of the game.

The overlay could show a progress bar.
Or it could have the icons strategically placed so it doesn't cover all of the entity.
And on that note, the icons could scale with zoom level so that you can see the entity when zoomed in.
