This has burned me before too. I solved it by just always sticking to the latest experimental release. :p I agree it shouldn't be an intended use case to downgrade blueprints to an old version. That's just not a good use of development time. However maybe it will help players to move between version...

One problem with destruction of entities in Factorio is that once robots are unlocked, destroyed entities are instantly replaced by ghosts so that the robots will rebuild them.
