Currently making such mod would be quite hard. Why? Factorio doesen't have underground plain and the only entities that alow undergound passages (pipes, conveyors) are limited to horizontal or vertical directions.

In order to edit inventory contents of entities like (player, chests, turrets, etc) first deselect your current item by pressing "Q". After that left click on an entity to opent its inventory. Note based on your game settings you might need to use right click instead.

Hmm that is strange. There shouldn't be so many threads created based on your current MaxHtreads setting. I'll have to do some testing to see if Factio there might be a bug which causes Factorio to ignore this setting.

Actually I'm planning to use this idea in one game I'm making myself (still in early development). So when I have example of such system I will definitly show it to developers so they can see how it works in practice.

Using mouse to steer the car in Factio would not be a viable option becouse the mouse can be used for so much other things (shooting, placing objects, selecting items from toolbar etc) even while driving. What is the GPU usage? I recomend using Process Explorer from http://technet.microsoft.com/en-us/sysinternals/bb896653.aspx for this. If your GPU is fully utilized then your graphics card is the reason for game slowdowns and why the CPU isn't fully utilized as it is waiting for the GPU to finish ren...
