I would even consider having the train switch permanently to manual if there are no stations in its schedule; if there's nowhere to go, then there's no need to try to go there.

If it is taking the inserters as well as the belt, then you have an issue, but as others have noted, if it is taking the belt only, it is intended behaviour. You haven't researched the ingredients of the science pack, therefore you can't know what the raw resources are yet. This is also shown by the electric furnace in your second picture.

I took another look at the video. On my IPS monitor there is blinking, on my TN monitor the image is rock solid.

Is your UI scaling set to 125%? At that scale all the mentioned entities are in the rightmost column here. What is your screen resolution?

You're probably seeing this effect (move the browser window around to see it). Patterns of alternating light and dark pixels are very problematic for LCDs of any type to display movement of.

First, downgrade your game to ver. 0.16. Rather than downgrading your game you can just grab a zip file with 0.16 from the website. Any other than the headless Linux zip file should do. Looks to me like the name is stretching the pane. The only actual bug I can see there is that the queue doesn't expand to fill its space. I believe that supersampling would be the way to go here. The minimap would get a little more fuzzy, but gain accuracy.
