Trains under a wall?

The Wall Gate can be placed across tracks and will automatically open and close to let trains through so you wont have to have a hole in your wall for a track to enter.

Unless one of those mods adds something to specify that certain trains will go to certain rails, the only way (as far as I know) is to just use a lot of switches.

Stone floors are already available (and concrete)
After making stone bricks or concrete, select the item and click the ground

We can make wood from raw wood, it would be nice if it could be placed on the ground.
