I really hope that Factorio simplifies this process to make it like LAN System in Minecraft; All you do is click multiplayer and all available games appear.

Gates on Belts.
Simply, Allow gates to be placed on belts like you can with railways. This would allow you not to have to use underground belts to go under your walls.
Graphicly, I was thinking that it could be two part, like the lower part for items and when a player needs to come though the upper part opens.

I was about to suggest bobs mods, but vin beat me too it. You could always make your own mod and focus it around elemental processes and moving them though pipes. I would love a factory just for the creation of new chemicals.

I think that something similar can be accomplished with the ability to add filters to storage logistics chests, like what you can do in train cargo wagons.

The whole Idea of factorio is to make factories out of modular items. Adding a "feature" that allowed you to have to build less is a disadvantage in my opinion. You could easily accomplish your logistics bot example with two different assemblers with smart inserter inputs.
